Two cents from a two-bit observer:

The big reason that the Scranton plans are calling for Hoboken is that NJT 
won't at all support any service that will add to the congestion at New York 
Penn, until that congestion problem is fixed.  That fix will likely mean a 
new tunnel and more Manhattan trackage, but that type of fix is a decade off 
at least. Would you prefer that the Scranton service not be started until the 
NYP problem is solved?  Right now the peak Midtown Neglect trains are 
standing room only.

For now the planners and politicians are pushing Hoboken since it's a 
ready-to-roll terminal with the capacity to handle the traffic.  Rest assured 
that once the Scranton trains can be made to efficiently roll into New York 
Penn, they will.  Yes, NYP is the more logical destination, but the constant 
yammering that Hoboken is not a good destination is counterproductive to the 
big picture.
